Torture museum. It's in one of the towers of the Charles Bridge. Eyewatering.
Restaurant called Cowboys on the other side of the river on the main drag leading up to the castle.
The castle and that gorgeous cathedral right next to it. Can't remember it's name. Might be St Basil's. Something daft. Wrap up warm for the castle complex because it's on an exposed hill and will be bitterly cold this time of year.
Go outside Prague for half a day to Sedlec (it isn't far) to see the ossuary (church made of/decorated with gazillions of human bones)

U Vejvodu on Jilska in the old town, 1.40 a pint and the pork knee is delicious. Hany Bany also in the old town is about 80p a pint and between 2 and 4 it's two for one, full of university crumpet too.

There is a really cool bar in Prague that brew there own beer.. well worth a visit and the beer is lovely.
I can't remember the name tho.. it's something like un flicka?

Also the prague beer museum is worth a visit, it's a bar not a museum. Or get a tram out to the old tv tower in Zizkov, bar and restaurant up there and good views over the city
